To try to stop him from talking and to show him the power that they think they had over him. Stone could have turned in his badge and walked away at any time but they knew how devoted he was to finding the answers to anything that threatens his country or his friends.

To stop him from going any further with his investigation. They feel that he is in the wrong, once again. Poor Oliver never gets a break.

Because he was going to be Weaver’s scapegoat. Plus, I think Weaver thought this would scare Oliver into leaving things alone
