Any initial thoughts why Sonia Draga captured Cotton?

I didn't at first but now I think she wants to help Janusz in some way.

So Cotton could speak with Ivan, the Russian, about not putting missiles in Poland.

I agree with >2 Olivermagnus: she is A Polish Agent and is trying to stop the sale of the damaging information. She has past history with Cotton and wants to use him in her plan.

Agree with others to get Cotton and try to get him doing her bidding. Some chance!

I couldn’t guess why she’d set him up like that. I was surprised that he’d let himself fall into a trap.
