For this search:
http://www.librarything.com/search.php?search=lord+of+the+rings&searchtype=s...
A number of different series show up that should perhaps not:
http://www.librarything.com/series/Lord+of+the+Rings
http://www.librarything.com/series/The+Lord+of+the+Rings%3A+Book+1+
http://www.librarything.com/series/The+Lord+of+the+Rings%3A+Book+2
When clicked on, none of these series have any member works. What's up with that?

That was something I brought up in the original discussion of the new search, and Tim himself posted it as a bug report:

Great job at remembering that. I'll close this one as a dupe and post a note there. Thanks.

This is a result of combining. The CK for books combined into other books gets caught in CK, still attached to the original work number, but not accessible to edit.
There's a complicated URL workaround, but it can be dangerous.
I'll try to find a previous report on this.
ETA Here: http://www.librarything.com/topic/99843
To see if the cases you're finding are cases like this, you should search the CK history. For instance, for The Lord of the Rings: Book 2, you can see that it's attached to a work number here:
http://www.librarything.com/commonknowledge/search.php?q=%22Lord%20of%20the%20Ri...
The work that data is attached to is 9592252, which has been combined into 3203347. The latter doesn't have that CK anymore (probably deleted), but the former still does.
I'd favor the main LT search not showing this "hidden" layer of data, but I'd also like the CK history to continue showing it, and for there to be an easy way to get rid of it.

They no longer show up in searches. Fixed.

Welcome. And sorry.

8 - Perhaps because it's still attached to some zero-copy works:
http://www.librarything.com/work/5076730
http://www.librarything.com/work/5076757
http://www.librarything.com/work/5076758
If you search CK history you can find exactly what work entries this data is still attached to:
http://www.librarything.com/commonknowledge/search.php?q=%22Golden%20Book%20Ency...
Some of those will have been combined into other works, and thus shouldn't be a problem the fix Tim mentioned above is still working. However, it's possible that some data is showing up on zero copy works once separated out, but not showing up on series pages because they're zero-copy.

Fixed. Can't find any weird things it's clinging to.

10 - What did you do?
It's still clinging to two of the ones I posted in post 9 (leftover detritus from zero-copy separation days):
http://www.librarything.com/work/5076730
http://www.librarything.com/work/5076758
I deleted it from those two books just now - here's the history:
http://www.librarything.com/commonknowledge/changelog.php?item=5076730&type=...
http://www.librarything.com/commonknowledge/changelog.php?item=5076758&type=...
That may or may not get rid of it from search results; it was still there a second ago. If it doesn't, then either there are some other zero-copies out there with this field filled out or else the suppression from search of data from combined-in editions isn't happening.

Oh, and the third one from post 9 too:

I just deleted it from there as well:
