I read this about 3 years ago. It is set in a fictional "midevil" setting. The main character is a girl who is shunned from her villiage for losing the sewing needles she is supposed to take to the bee priestess. She runs into a minstrel friend she had known, but he dies. she then stumbles upon a lady and her "daughters" and is taken back to their country, where she is raised and trained to become like a noble. She then is sent off to training as an assassin, and when that is complete she is sent to a neighboring country's court because she looks like the kings dead wife? Any how she ends up falling in love with him and not killing him like she is supposed to and has to fight off her "mother" who is the lady she met when she was cast off from her village.

Now that I think about it I remember they discover the reason she looks like the dead queen is because she is her twin sister, her parents for some reason had sent her in a boat down the river and she had been found int he village and taken care of, rather grudgingly, prior to being shunned.

I can think of a few recent YA books featuring girl assassins in medieval-ish times, but none of them quite match all your details. Still, they might be a place to start:

Green : Girl assassin raised to infiltrate the royal court disagrees with her orders and strikes out on her own.

The Decoy Princess : Royal parents placed their daughter in a hidden spot and raised another daughter as a decoy in her place. Only at the parents' death do the daughters learn of this, and the decoy princess realizes that her training has prepared her for another role entirely.

The Skewed Throne : Street girl starts an accidental apprenticeship with official assassin and eventually decides she'll make her own decisions about who should be killed.

Poison Study : Intrigue, assassins, apprenticeship, and more. (I haven't read this one, and am very fuzzy on the details.)
