I think this is Furies of Calderon (2004), the first in a series. It matches on the young male protagonist with tragic/mysterious background, royal family influence, calling lightening (furycrafting), and princess from beast-powered clan. (And might match other details that have departed my memory.)

ETA: Runner up suggestion: The Left Hand of God (2010), which has a boy trained to fight at a monastery/academy/institution but maybe not a lot of the other details; my memories are really fuzzy with this one.
