Kindle Space Sci-Fi humans almost wiped out

The book I'm looking for is an Amazon Kindle space Sci-Fi set in the far future. Humans have been almost wiped out I think by an alien race or maybe a plague and the story focused on one of the last possibly only remaining ships.

An old dilapidated vessel possibly a prison ship or an old cruiser commanded by a woman captain desperately trying to keep every thing from falling apart as the equipment fails. I think from what I remember of the synopsis there were also some kind of conspiracies or plots going on in the back ground against the captain.

I don't know when exactly the book was written but I was looking at it on the Amazon Kindle store within the last two years. I think it was aimed at an adult audience and that the cover had a space ship floating in space surrounded by colored gases maybe from a nebula.
