I'm looking for manga that is either set in a museum or in a library. (These are two of my favorite places, so I want to read stories about them.)

Hmm. It's not exactly set in a library, but you might enjoy Read or Die -- it's a spy-ish series about Yomiko Readman, an agent for The British Library's Special Operations Division. You might also like the sorta-sequel, Read or Dream, which did have at least one story set in a library.

A Perfect Day for Love Letters 1 has a one chapter story set in a library and based around a girl's love for books. ^__^
