Read this series around 2012ish but pretty sure it was way older.
The main character was a high school girl who gets transported to a magical world with her brother.
The names of the first two books had Sky and Ocean in them I think, but could just be the themes of the covers.
The bad guys in the new world are beings called Merlins/Merlons who live in the ocean. I think the main character's brother gets kidnapped by one of them at one point.
Don't really remember anything else but I think it had pretty good worldbuilding.

>1 LemonZ: This is probably Island Realm, the first in the Crystal Doors trilogy. It wasn't that old when you read it, though (published in 2006) but it does have Merlons in it. The others are Ocean Realm and Sky Realm.
