I'm seeing some weird things that are probable due to a bad index/cache on my account. It's probably not worth speculating on the cause (but I could if asked)?
This is a symptom. This search "tag: nnn collections: boxed" returns 22 books. But in my catalog on Display Style D using the browser search shows that the tag "nnn" is only present twice on the page (instead of 22 times, as expected). When I click on a book that looks like it doesn't have the "nnn" tag, it does show up on its detail page.
Could someone try a reindex / cache removal on my account? Thanks!

>5 timspalding: I only cleared the cache. Looking at the edit history, so many edits were made after this time that I can't see what may have happened just before. >1 ianreads: mentioned that they could speculate if asked.

I was renaming a tag from the Catalog Tag page.
old tag (ID): 16340834
new tag (ID): 283
It was present on almost ~1500 books. I had been postponing the rename, since I didn't believe it would go smoothly. The operation took a long time, but after a point the Catalog Tag page went blank with only the following content:
405 Not Allowed
nginx/1.21.6
I made some exports before, during and after. So, according to my notes the count of the tag being renamed went from 1482 to 1030. The number 1030 is what I got when searching my catalogue for the tag. The number besides the tag on the Catalog Tag page had only changed to 1480. So tags correctly renamed: 452
I think I tried renaming the remaining tags, again from the Catalog Tag page. This time 457 tags were correctly renamed (from 1030 to 573) before I got the 405 error again.
The third rename of the remainder went from 573 to 228: 345 correctly renamed.
The last batch finished without errors.
Note, a (probably) large fraction of the books having their tags renamed had to get their Edit History initialized during this process.

At this point I started moving some books matching a certain query to the Boxed collection using Power Edit and noticed the discrepancies mentioned in OP.

Btw, I'm still having issues moving books to a collection using Power Edit.
There's 173 books matching this search. I tried to move them to https://www.librarything.com/catalog/ianreads/boxed using Power Edit. With all books selected, only 20 books actually ended up in the collection.
A second time, with all books selected, 21 additional books ended up in the collection (then at 41).
Finally, with only the 73 books on the second page selected, again 21 additional books ended up in the collection (now at 62).
Feel free to experiment with moving the rest to the collection.
ETA: I haven't done any exports during this time, so I'm not sure if this is also an indexing issue or a Power Edit issue.
